The straight forward way is one G/L account per bank account. Should it seem like there are too many accounts it might be an opportunity to clear house.
The logic in TR is G/L account based and Bank Information is just that, additional information. One way of forcing a separation in FI is to use substitution rules to fill in a value in one of the available fields. This allows you for more reporting flexibility in FI but it likely will not have any implications in TR.
CAUTION: If you chose to go that route the reporting and reconciliation of bank accounts becomes way more difficult. You also buy in to some limitations in the payment process.
If you must, you must, but you get more leverage out of SAP if you stay with a one to one model. Users typically love it, once they realize how easy it is to reconcile.
