BDC session

In SM35, I find that BDC is trying to process a different screen than the one we submitted for processing.I am trying to debug this. In the program RSBDCSUB, in there a internal table that would have program name and screen number to processed?? or any other way to debug this ??

The BDC will process screens according to the transaction and the function codes sent, not according to the dynpro number indicated in the BDC session.
You should check the screen sequence you submit, the transaction doesn't seem to follow the sequence you planned.
Try recording the transaction once again (simulating background processing) and see what you get.

What screen & transaction are you after? What screen is the BDC saying?

There are a large number of screen processes where the screen flow changes when you move it from the foreground to the background. If you run the BDC in the foreground, does it succeed?
